Phase 1Synthesis and reaction
01Solid-phase phosphoramidite synthesis (sense and antisense strands elongated separately) (solid-phase synthesis, chain assembly)
A step where a small difference in coupling efficiency per 1 cycle strongly affects full-length yield at 20 bases.
- Standard method
- Solid-phase phosphoramidite method
Why it is the standard. Therapeutic oligonucleotide drug substance is manufactured by the common unit operations of "solid-phase synthesis, cleavage and deprotection, purification, isolation" (ACS OPRD, acs.oprd.3c00303). 2'-O-TBDMS is the most widely used, established protecting group for RNA amidites (PubMed 18283608). The detritylation, oxidation/sulfurization and capping steps are known to influence the amount of (n-1) impurities and become process control points
About this step and the alternatives
siRNA is a drug in which 2 strands are paired. So the process starts by making the single strands that serve as its material, the sense strand and the antisense strand, separately.
The method is to link bases 1 at a time by chemical bonds on a foundation called a solid support, extending them to the target sequence as if climbing stairs. It is steady, step-by-step accumulation.
The key is the coupling efficiency per 1 cycle. If this drops even slightly, the full-length yield shrinks greatly after stacking 20 bases. Equipment and reagents that deliver high efficiency stably are the key.
siRNA is double-stranded. First each single strand is made by chemically linking bases 1 at a time on a solid support. Even a slight drop in coupling efficiency per 1 cycle greatly reduces the full-length yield for 20 bases. So equipment and reagents that deliver high coupling efficiency stably are key.

- 5'-DMT-on synthesis · The same synthesizer + reversed-phase preparative purification (simplifies downstream IP-RP purification) — Uses DMT hydrophobicity as a purification handle to raise full-length selectivity
02Cleavage from the support and deprotection of bases/phosphates (cleavage and deprotection)
Cuts the strand from the support and removes protecting groups, but RNA degrades if conditions are too strong.
- Standard method
- Cleavage and base deprotection with aqueous ammonia or ammonia/methylamine (AMA)
- Equipment
- Oligo deprotection pressure reactor
Why it is the standard. Concentrated ammonia is the standard cleavage/deprotection reagent. A method that removes base and phosphate protection simultaneously with a mixture of ammonia and 8 M ethanolic methylamine (AMA) is established (US patent US7655790B2 and others). RNA is vulnerable to basic conditions, so a design that shortens the time with methylamine and suppresses RNA degradation before the 2' protection comes off is common
Check also. Ammonia-based cleavage/deprotection has different optimal conditions depending on the base. For therapeutic siRNA containing many chemical modifications such as 2'-OMe and 2'-F, strong conditions can cleave the strand or strip the modifications, so temperature and time must be decided in advance for each sequence.
About this step and the alternatives
The strand that has finished elongating is still attached to its base. Moreover, during synthesis the bases and phosphates were covered and protected with protecting groups. This is the step that removes them.
Strong basic conditions such as aqueous ammonia or AMA carry out the cutting from the support and the removal of protecting groups in one go. The image is of returning to a chemically "bare strand."
However, if the conditions are too harsh the RNA itself is cleaved. It is a step of fine judgment, where the balance of temperature and time directly determines quality.
When elongation is finished, the synthesized strand is cut from the solid support and the protecting groups that guarded the bases and phosphates are removed. Strong ammonia-based conditions are used, but if the conditions are harsh here the RNA is cleaved, so moderation is important.
Alternatives in practice
- Aqueous ammonia alone, long time / low temperature · Temperature-controlled closed reaction vessel (extended at room temperature to 55 °C) — Mild, for when base-labile modifications are to be protected
- Mild cleavage with K2CO3/methanol · Stirred reaction vessel + filtration (Merck potassium carbonate/methanol) — Low damage to sensitive functional groups such as acyl-protected RNA and GalNAc
03Fluoride removal of the 2'-hydroxyl protecting group (TBDMS/TOM) (desilylation / 2' deprotection)
Removes the RNA-specific 2' protection to fix the correct sequence and mass; a rate-limiting step in which the RNA is prone to degradation.
- Standard method
- Desilylation with triethylamine trihydrofluoride (TEA·3HF)
Why it is the standard. TBDMS can be removed easily with fluoride ion sources such as TBAF and TEA·3HF (widely described in research and patents). In actual processes, a two-stage protocol of partial deprotection with methylamine followed by removal of 2'-TBDMS with TEA·3HF/DMSO is typical (US patent families). Superior to TBAF in handling and scale suitability
Check also. RNA immediately after the 2' protecting group is removed with fluoride is in a state prone to degradation. If desilylation is insufficient the mass does not match, and if excessive the strand is cleaved, so the point at which the reaction is stopped and the speed of workup determine quality.
About this step and the alternatives
RNA has a 2'-hydroxyl that DNA lacks, and during synthesis this too was protected with a silyl protecting group (TBDMS/TOM). The last cap that remains is removed.
The remover is the fluoride ion derived from TEA·3HF. If the protecting group remains, the sequence and mass will not be correct, so it is important to remove it completely.
RNA immediately after the cap is removed is in a defenseless state prone to degradation. So the field rule is not to stop here but to send it promptly to the next step.
The silyl protecting group that guarded the 2' position unique to RNA is removed with fluoride ions. If it remains, the sequence and mass will not be correct. After removal the RNA is in a state prone to degradation, so the material is moved promptly to the next step.

Phase 2Purification (downstream)
04Separation and purification of the full-length product (FLP) of the single strand from impurities (preparative purification, capture to polishing)
Takes out only the target full-length strand from the n±1 strands and incompletely deprotected strands that are always mixed in.
- Standard method
- Preparative chromatography by ion-pair reversed-phase HPLC (IP-RP) or strong anion exchange (SAX/AEX)
- Reagents and materials
- Ion-pair reagents for IP-RP LC-MS, AEX resin, HPLC mobile phase solvents
Why it is the standard. For siRNA analysis and purification, charge-based strong anion exchange (SAX) and hydrophobicity-based IP-RP are used complementarily, and IP-RP is positioned as the reference method for oligo purification and analysis (ScienceDirect, J Chromatogr-related). Full-length product can be collected preparatively under mild conditions for base-labile RNA
Check also. Anion exchange, which separates by charge, and reversed phase, which separates by hydrophobicity, are good at different impurities. Strands 1 base short and the like can be hard to tell apart with only one of the methods, so it is safe to back up the final confirmation of purity with an analysis of a different principle.
About this step and the alternatives
In synthesis, strands 1 base short or long and strands not completely deprotected are always mixed in. Purification takes only the target full-length single strand (FLP) out of that mixture.
There are 2 ways of separating. Anion exchange, which separates by differences in charge, and ion-pair reversed phase, which separates by differences in hydrophobicity, are used selectively depending on the sequence and modifications.
How far impurities can be dropped here decides whether the later purity specification can be met. It is the crux step that forms the foundation of siRNA quality.
Strands 1 base short or 1 base too long, and strands not completely deprotected, are always mixed in during synthesis. Purification takes out only the target full-length strand. There are methods that separate by charge and methods that separate by hydrophobicity, and both are used selectively depending on the situation.

- Preparative CGE / gel filtration · SCIEX PA 800 Plus (analytical confirmation) + Cytiva Sephadex G-25 (gel filtration desalting) — Used as a supplement for high-resolution purity confirmation and final desalting
05Detritylation (removal of the 5'-DMT group): the 4,4'-dimethoxytrityl (DMT) protecting group at the 5' end of the full-length product obtained by DMT-on purification is cleaved under acidic conditions to convert it into the final single-strand drug substance structure (detritylation, DMT removal)
After DMT-on purification the 5' protecting group remains, and unless it is removed by acid treatment the final structure is not obtained
- Standard method
- Detritylation of the DMT-on purified fraction after adjusting to pH 3.5±0.2 with acetic acid
Why it is the standard. Detritylation at around pH 3.5 with acetic acid is the standard condition established in DMT-on manufacturing, can be performed on-column or in solution, and fits the general workflow in which the released DMT-OH is removed by precipitation/filtration/UF
Check also. In the method that uses the hydrophobic DMT group as a purification handle (DMT-on), detritylation after purification must always be performed, and the DMT by-product that comes off must be reliably removed downstream. Without this one step, the drug substance does not have the correct 5' structure.
With Lipid nanoparticle (LNP / intravenous)
- After encapsulation, ethanol must be removed from the LNP dispersion and the dispersion exchanged into the formulation buffer and concentrated, so this becomes TFF that retains nanoparticles rather than desalting
- Method: Ethanol removal, exchange into formulation buffer (citrate/PBS-based) and concentration by hollow fiber/cassette tangential flow filtration (TFF)
- Equipment: Hollow fiber or flat sheet TFF system (membrane whose molecular weight cutoff both retains LNP and passes lipids/ethanol)
- Check also: Unlike UF/DF for oligo desalting, the aim is retention of nanoparticles and removal of ethanol/free species. Conditions must be set so that the LNP is not damaged by membrane shear or adsorption
About this step and the alternatives
To separate the full-length product cleanly in purification, there is a strategy of temporarily attaching a hydrophobic handle called DMT to the 5' end of the strand (DMT-on). This step removes that handle at the end.
Cleavage is done by making it acidic at around pH 3.5 with acetic acid. The DMT-OH by-product that comes off is properly removed by subsequent filtration, precipitation and UF/DF.
Without this, the correct 5'-OH drug substance structure cannot be reached. It is unglamorous, but an essential finishing step that fixes the identity of the product.
In the "DMT-on" strategy, in which a hydrophobic DMT group is temporarily added to raise the resolving power of IP-RP/reversed-phase purification, detritylation (usually acetic acid treatment at around pH 3.5) is always performed after purification, and the DMT-OH by-product released is removed by subsequent filtration, precipitation or UF/DF. Without it the correct 5'-OH drug substance structure is not reached; a standard essential step.

06Desalting, buffer exchange and concentration (UF/DF) (desalting, buffer exchange (UF/DF))
Removes ion-pair reagents and salts and adjusts to Na salt and the appropriate concentration, making downstream lyophilization and testing accurate.
- Standard method
- Ultrafiltration/diafiltration (UF/DF), or desalting by size exclusion/reversed phase and counterion exchange to the sodium salt
Why it is the standard. Oligo drug substance is usually isolated as the sodium salt. The content of the final oligo is calculated from the ratio of measured to theoretical 260 nm absorbance, and confirming identity and purity by ESI-MS and IEX-HPLC is the standard flow (described in research and patents). UF/DF removes salts and small-molecule impurities efficiently and can concentrate
With Lipid nanoparticle (LNP / intravenous)
- The filtration target becomes a dispersion of nanoparticles of roughly several tens of nm, so a membrane must be chosen that sterilizes while letting the particles pass
- Method: Sterile filtration (LNP dispersion) through a 0.22 µm sterilizing-grade membrane
- Equipment: PES membrane (one whose nanoparticle passage and recovery have been confirmed)
- Check also: It is essential to verify that LNP (guide: 70–100 nm) pass through the membrane without clogging or adsorption. Confirm that particle size and encapsulation rate are maintained before and after filtration
About this step and the alternatives
In purification, ion-pair reagents and various salts are used to aid separation. This step washes out those that have served their purpose.
Ultrafiltration/diafiltration (UF/DF) uses a membrane to remove only small molecules while adjusting the material to an easy-to-handle sodium salt form and concentration.
It is, so to speak, groundwork for the next step. Aligning composition and concentration accurately here lets downstream lyophilization and quality testing proceed without scatter.
Ion-pair reagents and salts used in purification are removed, and the material is adjusted to an easy-to-handle salt form and concentration. This is the groundwork for accurately carrying out downstream lyophilization and quality testing.

07Bioburden reduction filtration (filtration of the final drug substance through a sterilizing-grade membrane): the purified drug substance in aqueous solution is filtered through a sterilizing-grade membrane to reduce microbial and particle load before isolation/lyophilization (bioburden reduction filtration, final filtration)
Oligo drug substance is the raw material of a sterile drug product, so lowering bioburden by bioburden reduction filtration in the aqueous solution step is essential
- Standard method
- The drug substance solution after UF/DF is filtered through a 0.22 µm sterilizing-grade PVDF/PES membrane to reduce bioburden before lyophilization/isolation (bioburden reduction filtration)
Why it is the standard. Durapore (PVDF) 0.22 µm sterilizing-grade membranes are standard membranes widely validated and used for bioburden reduction and sterile filtration of biopharmaceuticals, and suit the aqueous-solution step of oligo drug substance
About this step and the alternatives
The oligo drug substance eventually becomes the starting material of a sterile drug product, the injectable. So the microbial and particle load is lowered before lyophilization or isolation.
The method is bioburden reduction filtration through a 0.22 µm sterilizing-grade membrane at the aqueous solution stage after UF/DF. Bioburden and endotoxin are held down to the control level.
Only after passing through this can the material proceed to drying and isolation in a clean state. It is positioned like a checkpoint that cuts off microbial risk in the later steps.
Oligonucleotide drug substance is usually the starting material of a sterile drug product, so at the aqueous solution stage after chromatographic purification/UF-DF, control of bioburden and endotoxin and bioburden reduction filtration through a 0.2/0.22 µm sterilizing-grade membrane are performed as standard. Without it, microbial load before lyophilization cannot be controlled, and the specification (bioburden, endotoxin) cannot be assured.

Phase 3Formulation and fill-finish
08Annealing of the duplex (association of sense + antisense at equimolar ratio) (annealing, duplex formation)
Assembles the 2 strands at equimolar ratio, preventing excess single strand and reduced potency from ratio deviation.
- Standard method
- Equimolar mixing, heat denaturation, slow-cooling annealing
Why it is the standard. A representative way to obtain GalNAc-siRNA duplex is to mix complementary strands in equimolar aqueous solution and slowly cool over 2 hours from 70 °C for 5 min, or cool to room temperature from 95 °C for 3 min (Molecular Therapy, manufacturing example). To suppress variation in duplex concentration, an operation has been reported in which the OD of the final solution is measured and the preparation is redone if it does not fall within ±10% of the reference
Check also. Duplexes are basically mixed at equimolar ratio, but the actual optimal ratio shifts with how the net amount of each strand is measured and with chemical modification. Leftover single strand affects potency, so in practice the mixing ratio is not fixed at the theoretical 1:1 but worked out while measuring the duplex content.
With Lipid nanoparticle (LNP / intravenous)
- GalNAc is not conjugated, and delivery is instead by lipid nanoparticle encapsulation, so this step itself is replaced by a different step
- Method: The aqueous siRNA phase under acidic conditions (citrate buffer pH≈4) and the ethanol-dissolved lipids are rapidly mixed in a T-junction/microfluidic mixer for encapsulation (ethanol injection method)
- Equipment: T-mixer or microfluidic mixer (NanoAssemblr, etc.), metering pump
- Reagents: Ionizable lipid DLin-MC3-DMA, helper lipid DSPC, cholesterol, PEG lipid PEG2000-C-DMG, ethanol, citrate buffer
- Check also: The GalNAc conjugation step is not performed. Particle size and encapsulation rate are determined by the N/P ratio, mixing flow rate ratio and total flow rate, so strict control is needed
About this step and the alternatives
Here at last, the 2 single strands made separately are united. The sense strand and antisense strand are mixed at equimolar ratio and assembled into the target duplex siRNA.
The procedure is to unwind with heat once and then cool slowly. During the slow cooling, the correct pairs fit together snugly and form a stable duplex.
If the ratio deviates, one strand is left over, which is directly tied to quality and potency. Control of the mixing ratio and of heating and slow cooling is where it counts.
The 2 purified single strands are mixed at equimolar ratio, heated and then cooled slowly, and assembled into the target duplex siRNA. If the ratio deviates, single strand is left over, which is directly tied to quality and potency.

09GalNAc conjugation (introduction of the liver delivery ligand) *for GalNAc-siRNA (conjugation, GalNAc conjugation)
Introduces the GalNAc sugar chains that bind hepatocyte ASGPR and raises uptake.
- Standard method
- Synthesize the GalNAc ligand in one piece during solid-phase synthesis (pre-conjugated support / GalNAc amidite), or post-conjugate an NHS-activated-ester GalNAc cluster in solution to a single strand into which an amine or the like has been introduced (post-synthetic conjugation)
Why it is the standard. A method has been reported in which the whole conjugate is made in 1 round of solid-phase synthesis, purified by RP-HPLC and lyophilized to give sterile powder at 95% purity and about 75% recovery (JACS Au; LinkedIn manufacturing example: 10 kg at >90% purity in about 7 months). GalNAc targets ASGPR and raises uptake into hepatocytes
With Lipid nanoparticle (LNP / intravenous)
- MC3-based LNP are fragile to freezing and drying, and the approved product (patisiran) is supplied as a refrigerated liquid formulation without lyophilization, so the isolation method differs
- Method: No lyophilization; after sterile filtration it is prepared as a liquid bulk and made into a refrigerated (2–8 °C) liquid formulation (diluted at time of use)
- Equipment: Aseptic filling line (lyophilizer not used)
- Check also: Not applicable because lyophilization can destroy LNP structure. Frozen storage and cryoprotectant studies for stabilization may be needed
About this step and the alternatives
For siRNA aimed at the liver, a sugar chain called GalNAc that fits snugly into the receptor ASGPR on the surface of hepatocytes is attached, serving, so to speak, as an address label.
In practice, this ligand is often synthesized in one piece at the solid-phase synthesis stage and incorporated from the start. It is less a step of attaching afterward than a check of what is already built in.
So the main aim at this stage is to determine whether the conjugate has the intended purity and structure, because it is the heart that carries deliverability.
For siRNA aimed at the liver, GalNAc sugar chains that bind the receptor on the hepatocyte surface (ASGPR) are attached. In many cases they are already incorporated during synthesis, but the purity and structure as a conjugate are confirmed.
Alternatives in practice

- Modular conjugation by click chemistry · CuAAC/SPAAC reagents (azide-alkyne) + reaction vessel — Multivalent ligands are added modularly with azide/DBCO etc.
10Lyophilization / drug substance isolation (sterile powder) (lyophilization, drug substance isolation)
Powderizes RNA, which is prone to degradation in water, giving a stable drug substance form that can be stored and shipped.
- Standard method
- Drug substance isolation by lyophilization (freezing, primary drying, secondary drying)
- Makers
- Merck, BÜCHI, GEA, SP Scientific, Martin Christ
Why it is the standard. A practice has been reported of lyophilizing GalNAc-siRNA conjugates after RP-HPLC purification and isolating them as sterile powder (JACS Au). Lyophilization is a standard step that lowers the risk of RNA hydrolysis and gives long-term storability. Storage at −20 °C is common
About this step and the alternatives
RNA has the property of degrading readily in water. So this step takes the drug substance out in the form of a stable powder by removing water at the end.
In lyophilization, water is gently driven off while quality is preserved, through the stages of freezing, primary drying and secondary drying. The trick is not to dry it roughly.
The sterile powder obtained in this way is the final drug substance form that can withstand storage and shipping. It is the endpoint that marks a milestone in siRNA manufacturing.
RNA degrades readily in water, so water is finally removed to give a stable powder. This is the form of drug substance that can be stored and shipped.

Phase 4Quality attributes and analytics
11Identity confirmation (confirmation of sequence and structure by mass) (identification, mass confirmation (LC-MS))
Confirms from molecular weight down to 1-base differences and the presence of modifications, assuring that it is the target siRNA.
- Standard method
- Intact mass confirmation by LC-ESI-MS (high resolution) + deconvolution, with MS/MS sequence confirmation as needed
- Reagents and materials
- Ion-pair reagents for IP-RP LC-MS, HPLC mobile phase solvents
Why it is the standard. Confirming the intact monoisotopic mass by high-resolution ESI/MS is the first stage. Automated analysis that deconvolutes complex multiply charged ion envelopes to assign full-length product and impurities is established (Waters BioAccord application note, Novatia). Intact mass confirmation is possible even for heavily modified oligos
About this step and the alternatives
Is what has been produced truly the siRNA of the intended sequence? Identity confirmation checks that with the yardstick of molecular weight.
The intact mass is measured by LC-ESI-MS, and the actual molecular weight is read by deconvolution. A difference of just 1 base, or the presence or absence of modifications, shows up clearly in the mass.
That is exactly why this is the central item of identity testing. It is a check that, so to speak, serves as the product's identification card.
Confirms by molecular weight that what was made is truly the target siRNA. Even a 1-base difference and the presence or absence of modifications show up in the mass, making this the center of identity testing.

12Purity and impurity profile (% full-length product, n±1, etc.) (purity testing, impurity profile)
Measures % full-length product and the amount of n±1 impurities, the most important quality indicator directly tied to potency and safety.
- Standard method
- Purity testing by ion-pair reversed-phase HPLC (UV, with MS coupling when needed) or anion exchange HPLC
- Reagents and materials
- Ion-pair reagents for IP-RP LC-MS, HPLC mobile phase solvents
Why it is the standard. IP-RP is the reference method for characterization of oligos and by-products, and AEX is positioned as a complementary method (ScienceDirect). The working principle is to use charge-based (AEX) and hydrophobicity-based (IP-RP) methods together, as separate principles, so that impurities that overlap in one are separated in the other
Check also. Purity testing is the most important indicator, directly tied to potency and safety, but UV detection alone can miss impurities of similar mass and similar elution position. Mass spectrometry is coupled as needed to tell even what kind of impurity it is.
With Lipid nanoparticle (LNP / intravenous)
- Because the duplex is contained in the LNP, measurement of the encapsulation rate (amount of free siRNA) becomes an essential quality indicator in addition to confirmation of annealing
- Method: Encapsulation rate is measured by the Quant-iT RiboGreen fluorescence assay (fluorescence ratio before and after disrupting with Triton X-100), and total siRNA content is separately quantified by UV/HPLC
- Equipment: Fluorescence plate reader (RiboGreen)
- Reagents: Quant-iT RiboGreen RNA reagent, Triton X-100 (for disrupting LNP)
- Check also: Unlike the unencapsulated naked duplex, control of the free siRNA fraction is directly tied to safety and efficacy
About this step and the alternatives
How pure the target strand is. Conversely, how much impurities such as strands 1 base shorter/longer (n±1) are mixed in. This step pins down those proportions in numbers.
Ion-pair reversed-phase HPLC and anion exchange HPLC are used for measurement, giving a clear ratio of full-length product (% full-length product).
This purity is the most important quality indicator, directly tied to potency and safety. It is a number that cannot be compromised and is central to release decisions as well.
Measures how pure the target strand is and how much of impurities such as strands 1 base shorter or longer there is. The most important quality indicator, directly tied to potency and safety.

- Duplex purity by non-denaturing IP-RP · Agilent 1290 Bio LC + non-denaturing conditions C18 — Evaluates the purity of the associated species without dissociating the duplex
13Duplex content and annealing confirmation (ratio to single strand) (duplex content, annealing confirmation)
Measures whether the duplex formed correctly and the proportion of excess single strand, to look for reduced potency.
- Standard method
- Duplex content quantitation by non-denaturing IP-RP/SEC-HPLC + UV-Vis absorbance / Tm (melting temperature) analysis
- Reagents and materials
- HPLC mobile phase solvents
Why it is the standard. UV-Vis and Tm analysis benchmark the structural stability of the duplex, and the hyperchromicity effect allows a rough estimate of single-strand/duplex content (PMC13084501). However, a single method makes accurate determination of duplex content difficult, and a complementary analytical toolbox is considered essential (ScienceDirect, J Pharm Sci S0022354924006026). The final duplex is controlled by measuring OD, within ±10% of the reference
Check also. Whether the duplex has assembled is confirmed by combining the melting temperature measured with heat and separation analysis under non-denaturing conditions. Measuring under conditions that readily denature makes it look like single strands, so setting conditions that do not break the duplex during measurement is a prerequisite.
With Lipid nanoparticle (LNP / intravenous)
- In LNP, interference from lipids and turbidity adds lipid quantitation to simple 260 nm absorbance, increasing the axes of content evaluation
- Method: siRNA content is quantified by UV (260 nm)/HPLC after disrupting the LNP, and each lipid is additionally quantified by HPLC-CAD/ELSD (control of the lipid/nucleic acid ratio)
- Equipment: Reversed-phase HPLC + charged aerosol detector (CAD) or evaporative light scattering detector (ELSD), UV detector
- Check also: Unlike simple absorbance quantitation of a naked oligo, pretreatment (disruption, extraction) to avoid light scattering interference from lipids and a lipid content specification are needed
About this step and the alternatives
Did the annealing go well? It is checked by the ratio of "how much has become duplex and how much single strand is left over."
Non-denaturing IP-RP, SEC-HPLC and melting temperature (Tm) analysis are used to see whether the material has been assembled correctly as duplex siRNA.
Performance drops when much single strand remains. In other words, this is an indicator like a report card that reflects the success or failure of the assembly step.
Confirms whether the material has been assembled correctly as duplex siRNA and how much leftover single strand there is. Because a lot of single strand lowers potency, this is an indicator of whether assembly succeeded.

14Content / assay (concentration, yield) (content, assay (UV quantitation))
Quantifies the net amount of target, yielding the value central to dose design and release decisions.
- Standard method
- Oligo content quantitation by UV absorbance (260 nm) (extinction coefficient conversion)
Why it is the standard. The standard is to calculate the content of the final oligo as the ratio of measured to theoretical 260 nm absorbance (theoretical OD units) (described in research and patents). Concentration can be determined unambiguously from the ε260 of each strand/duplex, directly tied to lot-to-lot content control
About this step and the alternatives
How much of the target actually is in the drug substance. The content/assay test measures that net amount.
UV absorbance at 260 nm is measured and converted with the extinction coefficient for quantitation. RNA absorbs UV strongly, so this wavelength is the yardstick of quantity.
This value is the starting point of dose design and a number that shows yield and concentration. It is indispensable basic data that is central to release decisions.
Quantifies how much of the target is contained in the drug substance. The basis for dose design and the key value in release decisions.

Measures counterion content and residual metals and solvents to assure safety and the accuracy of net content.
- Standard method
- Counterions and elemental impurities by ICP-MS/ICP-OES, residual solvents by headspace GC
- Equipment
- ICP-MS and ICP-OES, Residual solvent GC headspace
- Reagents and materials
- Bulk organic solvents
Why it is the standard. The EMA guideline on synthetic oligonucleotides requires the counterion content to be placed in the specification, and ICP-OES is generally used for measurement (in the specifications of approved products as well, ICP-OES is used for counterions and ICP-MS for elemental impurities). For elemental impurities, ICP-MS is the most sensitive and versatile in line with ICH Q3D. Residual solvents are controlled by headspace GC according to ICH Q3C(R8) (ICH guidelines, BioPharmaSpec). If it can be shown that no solvent enters in the conjugation step, moving the residual solvent test to the unconjugated intermediate stage may be allowed
About this step and the alternatives
Drug substance carries counterions such as sodium, and slight amounts of the metals and solvents used in manufacturing may remain. This step measures the amount of each.
Counterions and elemental impurities are quantified by ICP-MS/ICP-OES, and residual solvents by headspace GC. They are methods that do not miss even trace amounts.
These bear directly on patient safety and on accurately expressing the net amount of drug substance. It is steady confirmation that supports the reliability of the numbers from behind.
Measures how much counterion such as sodium is attached, and how much of the metals and organic solvents used in manufacturing remain. Bears on safety and on the accuracy of the net amount of drug substance.

16Safety tests (endotoxin, bioburden, sterility) (sterility and endotoxin tests)
An essential release item confirming that pyrogenic endotoxin and microorganisms are below the standard for an injectable.
- Standard method
- Bacterial endotoxins test (LAL / recombinant horseshoe crab factor), bioburden (microbial limits), sterility test (where applicable)
Why it is the standard. As an injectable drug substance, control of endotoxin, bioburden and sterility based on the pharmacopoeias (USP <85>/<61>/<71>, Ph. Eur., harmonized with ICH Q4B) is essential. rFC is progressing toward pharmacopoeial listing as an alternative that replaces animal-derived reagents
Check also. Because it is the starting material of an injectable, control of endotoxin and microorganisms is an essential release item. Note that depending on the product, adoption of recombinant reagents that avoid animal-derived reagents, and specification setting by each national authority, may be required.
With Lipid nanoparticle (LNP / intravenous)
- In addition to purity and degradants of the small-molecule drug substance, the physical stability of the nanoparticles (particle size, encapsulation rate, lipid degradation) must be managed over time
- Method: In addition to stability per ICH Q1A, particle size/PDI (dynamic light scattering), zeta potential, encapsulation rate and hydrolysis products of the ionizable/PEG lipids are measured over time
- Equipment: Dynamic light scattering particle sizer (Zetasizer, etc.), HPLC-CAD/ELSD, RiboGreen assay
- Check also: Not only oligo degradants but also lipid degradation such as MC3, PEG shedding and particle aggregation/size increase are the main degradation pathways
About this step and the alternatives
siRNA ultimately becomes an injectable. That is exactly why it is strictly checked at the end whether it is clean enough to be put into the body.
Endotoxin, which causes fever, is checked by the bacterial endotoxins test, the amount of microorganisms by bioburden, and, where applicable, by the sterility test.
This is an essential item for release, directly tied to patient safety. A product cannot go out into the world without passing it.
Because it becomes an injectable, it is confirmed that endotoxin, which causes fever, and microorganisms are below the standard. An essential release item directly tied to patient safety.

17Drug substance stability and control of degradation products (stability testing)
Follows degradation and loss of modifications over time to obtain the basis for shelf life and storage conditions.
- Standard method
- Long-term and accelerated stability testing per ICH Q1A (purity, content and degradation products measured over time)
- Reagents and materials
- Ion-pair reagents for IP-RP LC-MS, HPLC mobile phase solvents
Why it is the standard. Stability of drug substance and drug product follows ICH Q1A(R2), monitoring purity, content and degradation product profile by stability-indicating IP-RP/AEX-HPLC and LC-MS. RNA is prone to hydrolysis and depurination, and the time course of degradation products is the basis for setting shelf life
About this step and the alternatives
Drug substance is not finished once made. This step watches over time whether RNA is cleaved or modifications fall off while it is stored.
It is stored under long-term and accelerated conditions per ICH Q1A, and purity, content and degradation products are measured over time. The image is of observing the actual course.
The results provide the basis for deciding shelf life and storage conditions. It is a test that scientifically backs up how long and how the product can be kept.
Checks over time whether the RNA is cleaved or modifications fall off during storage. Provides the basis for deciding shelf life and storage conditions.
