Antibody fragments

This reference process map organizes the manufacture and analysis of antibody fragments (Fab, scFv, VHH, etc.) in the order of expression, purification, formulation and characterization of quality attributes. The best method depends on the format, the expression host (E. coli or mammalian) and half-life design, so alternative and complementary methods are listed for each step as well.

18 steps in 8 phases · the reference method for each step, the equipment and makers behind it, and the alternatives used in practice

Editor's note. E. coli periplasmic secretion is the reference because, for Fab/scFv that carry no glycosylation, mammalian cells with their glycan heterogeneity are an unnecessary cost, and the oxidizing environment of the periplasm helps disulfide formation and lets inclusion body refolding be avoided. But secreted yield depends on the construct and tends to plateau, and for scFv VH-VL aggregation (HMW) lingers into downstream steps. The pitfall at transfer is the osmotic shock condition: if it is lax, host protein and endotoxin are carried onto the capture column, pushing back to the front end a load that should have been dealt with downstream. If PEGylation is the goal, the key to the potency specification is where to draw the line on how much loss of binding activity, as seen by SPR, is acceptable in exchange for half-life.

This map assumes E. coli periplasmic-secreted Fab. Steps marked ◇ change with Mammalian cell scFv-Fc / Fc-fusion fragments. This is a route in which a secreted format with the antigen-binding domain fused to Fc (scFv-Fc, etc.) is expressed in CHO cells. Because disulfides are formed correctly in the Fc secretory pathway, refolding is unnecessary; capture goes to Fc-binding Protein A, and half-life extension is handled by FcRn recycling, so the PEGylation step is omitted. On the other hand, glycan analysis is added because the molecule carries glycans. A typical example is the standard line for Fc-fusion fragment drug discovery, in contrast to the Cimzia-type PEGylated Fab (the default side).

Phase 1Cell construction and expression

01

Host and expression mode selection and construct design (Fab/Fab'/scFv, periplasmic secretion vs inclusion bodies) (host and construct design)

Choosing an expression mode that makes glycan-free Fab cheaply in E. coli and lets the interchain disulfides form correctly.

Standard method
E. coli periplasmic secretion expression
Equipment
Microbial fermentation bioreactor, Benchtop bioreactor
Reagents and materials
Expression induction reagents (IPTG, lactose autoinduction), Mammalian expression vectors and selection systems, E. coli fermentation media

Why it is the standard. Periplasmic secretion favors disulfide formation, and a final periplasmic yield of 2.4 g/L has been reported for Fab' with DsbC co-expression plus a Tsp-deficient strain (PMID 27790865). For glycan-free Fab, E. coli is the most cost-effective host. The Fab' of Cimzia (certolizumab pegol) is also manufactured in E. coli.

Check also. Periplasmic secretion is the first choice when the format is relatively small and easy to express, such as Fab. scFv is prone to aggregation and incorrect disulfide formation, and depending on the format, recovery from inclusion bodies plus refolding can give a higher yield, so the host and expression mode must be judged for each format.

With Mammalian cell scFv-Fc / Fc-fusion fragments

  • The concepts of culture system and induction differ
  • Method: CHO fed-batch culture in chemically defined medium (e.g., 37 °C, 8% CO₂, shaken/stirred suspension). Not expression induction with IPTG etc., but continuous secretory production from a constitutive/inducible promoter, and the culture period also extends to the scale of 10–14 days.
  • Equipment: Stirred tank (impeller) or WAVE-type rocking bioreactor + CO₂ and dissolved oxygen control
About this step and the alternatives

Everything starts with deciding "what to make, and how to have it made." You choose the form of the fragment (Fab/Fab'/scFv), a piece cut out of the antibody, and build its blueprint into the host.

The key is choosing the producer. It is a small molecule that does not need sugar decorations, so it can be made cheaply and quickly in E. coli rather than in mammalian cells. But it does not work unless the disulfide bonds that tie the chains together form correctly.

So many processes put secretion into the periplasm (the gap inside the outer membrane of the bacterium), an oxidizing environment, first. It is a move that secures, at the very start, the ease of forming those bonds.

Antibody fragments are small and carry no glycans, so they can be made cheaply and quickly in E. coli rather than in mammalian cells. However, Fab/Fab' do not function unless the intrachain and interchain disulfide bonds are assembled correctly. Many processes therefore make secretion into the oxidizing environment of the periplasm the first choice.

Phase 2Cell culture and production (upstream)

02

Control of high-density fed-batch culture and expression induction (production culture and expression induction)

Induction after growth to high density, with operating control that suppresses early lysis and protease degradation to balance yield and quality.

Standard method
Fed-batch high-density culture in defined medium
Equipment
Microbial fermentation bioreactor, Culture control system
Reagents and materials
Fermentation carbon sources inducers, Expression induction reagents (IPTG, lactose autoinduction), Antifoam defoamer, Trace metal mixes for defined media, E. coli fermentation media

Why it is the standard. E. coli fed-batch is the standard method for achieving high cell density and stable productivity. After induction, early lysis can occur as Fab accumulates, so a strategy of restoring viability by strain selection (Tsp deficiency + spr) and chaperone co-expression is established (PMID 27790865). A method of monitoring physiological state by multiparameter flow cytometry has also been reported (PMID 19051239).

Check also. High-density fed-batch can earn yield, but if early lysis or protease-mediated fragmentation occurs after induction, the amount of good product after purification does not grow even when the apparent expression level is high. Control of dissolved oxygen, temperature and induction timing is directly tied to quality.

With Mammalian cell scFv-Fc / Fc-fusion fragments

  • Because it is secreted, cell disruption and periplasmic extraction are unnecessary
  • Method: The product is secreted into the culture supernatant, so periplasmic release by osmotic shock / heat extraction is not performed. Cells and debris are removed by disc-stack centrifugation and depth filtration, and the clarified supernatant is sent directly to capture.
  • Check also: Since the host cells are not disrupted, the behavior of the HCP and DNA load differs from the E. coli route, and the downstream impurity removal design changes as well.
About this step and the alternatives

This is the central step where the product is "actually made." E. coli is grown in defined medium to as high a density as possible, and at the right moment expression is induced, as if flipping a switch.

The aim is to draw out enough material from the limited volume of the tank. The cells are fattened up with nutrients added in succession, and the timing of induction and the temperature are tuned finely.

The hard part comes after induction. As fragment accumulates, stress is put on the cells, and early lysis and degradation easily lower quality. That is why management of operation that balances yield and quality is the key.

To obtain enough fragment from a limited culture volume, cells are grown to as high a density as possible before expression is induced. After induction, however, cell stress from fragment accumulation, early lysis and protease degradation tend to occur, so management of operating conditions that balance yield and quality is the key.

Alternatives in practice

  • Continuous perfusion / high-density inoculation · Sartorius BIOSTAT STR + ATF (Repligen XCell ATF 6/10) or TFF perfusion — Concentrated inoculation from the cell bank shortens start-up and reaches ultra-high density.
  • Batch culture · Eppendorf BioFlo 320 / DASGIP parallel bioreactors — Simple process, suited to screening. Low volumetric productivity.
  • PAT real-time control · Sartorius BioPAT Spectro (Raman) / Hamilton Incyte Arc (capacitance viable cell density) / Sartorius BioPAT Fundalux — Substrates/metabolites are monitored in real time by Raman and viable biomass by permittivity, to optimize feeding.

Phase 3Harvest and clarification

03

Cell harvest and fragment release (periplasmic extraction or cell disruption) (cell harvest and periplasmic extraction)

Because a wrong release method for the accumulated product lets host protein and DNA in and makes the downstream purification load jump.

Standard method
Cell harvest by centrifugation → periplasmic extraction (osmotic shock / heat extraction) → clarification by centrifugation and depth filtration
Reagents and materials
Nucleases (Benzonase and others)

Why it is the standard. Periplasmically localized Fab is released efficiently by osmotic shock, with recovery reported to be 20–45% higher than with sonication (Boster Bio / literature). Clarification by depth filtration + centrifugation is the standard pretreatment of microbial broth and lowers the load and fouling on downstream chromatography.

About this step and the alternatives

The fragment that has been produced is still locked inside the cells. This step is the recovery work of getting it out. First the cells are collected by centrifugation.

Next, the product accumulated in the periplasm is released. Osmotic shock or heat extraction is like "loosening the shell and squeezing out the contents."

How gently it is done matters. If done roughly, host proteins and even DNA leak out together, and the later purification load jumps. The key is to aim only at the target while keeping contaminants down.

The target fragment accumulates in the periplasmic space or inside the cell, so after culture the cells must first be collected and the protein then extracted from them. If the extraction is done wrongly, host protein and DNA contaminate the material in excess and the purification load in later steps jumps.

Alternatives in practice

  • Whole-cell high-pressure disruption · Avestin EmulsiFlex-C160 / GEA PandaPLUS (for inclusion body / cytoplasmic expression) — Total solubilization rather than selective periplasmic extraction. Increases HCP and DNA load.
  • Clarification and cell removal by TFF · Cytiva ÄKTA readyflux + ULTA hollow fiber (0.2 µm) / Repligen KrosFlo hollow fiber — Continuous clarification without centrifugation. Easy to convert to single-use.
  • Inclusion body washing + solubilization · High-pressure homogenizer (Avestin) + centrifuge (Beckman Avanti) — Inclusion bodies are washed with detergent / low-concentration urea and then solubilized with a high-concentration denaturant. Pretreatment for refolding.
04

Clarification of periplasmic extract (centrifugation + depth filtration) — removes cell debris, particulates and colloids and clarifies the load solution for the downstream affinity resin (clarification and depth filtration)

Turbid extract clogs the resin, so clarification before capture is essential

Standard method
Depth filtration after disc-stack centrifugation (graded density + diatomaceous earth-containing media)
Reagents and materials
Filter aids and flocculants

Why it is the standard. The graded-density, charged media of Millistak+ Pod are widely used in practice for clarifying E. coli lysate/extract, combining particle removal performance with high throughput in microbial processes with a high debris load.

With Mammalian cell scFv-Fc / Fc-fusion fragments

  • The capture ligand switches to Fc binding
  • Method: Captured in one step by Protein A (or engineered Protein A) affinity chromatography through the Fc region. scFv-Fc has neither CH1 nor a complete light chain constant region, so Fab capture systems such as CaptureSelect CH1 and KappaSelect do not bind.
  • Equipment: Protein A-dedicated chromatography column compatible with low-pH elution
  • Reagents: Recombinant Protein A resin (e.g., alkali-tolerant Protein A such as MabSelect SuRe) / acidic elution
About this step and the alternatives

The extracted fluid is still turbid, mixed with cell fragments, nucleic acids and the seeds of cloudiness. This step is the "groundwork" that turns it into a crystal-clear load solution.

A disc-stack centrifuge throws off the large particles, and a depth filter with graded density (finished at 0.45/0.2 µm if needed) removes even the fine cloudiness.

Why go to the trouble? Because fluid that is passed without clarifying clogs the next affinity column, raises backpressure and lowers yield. This step builds the foundation for stable chromatography.

Periplasmic extracts from E. coli contain large amounts of cell debris, nucleic acids and colloidal impurities, and loading them as is causes clogging of the affinity column, rising backpressure and lower yield. This is the standard step that clarifies by continuous centrifugation and a graded-density depth filter (finished with 0.45/0.2 µm as needed) to secure a stable chromatography load.

Alternatives in practice

  • Depth filters from alternative manufacturers · Sartorius Sartoclear Stax / 3M Zeta Plus Encapsulated / Pall Stax — Spreads supply risk and allows performance comparison. Clarity is optimized by choice of charge/grade.
  • Centrifuge-free depth + body feed · Merck Clarisolve (with body feed / flocculation pretreatment) + Millistak+ — Flocculant and body feed directly clarify high-turbidity harvest without centrifugation.
  • Tangential flow microfiltration (MF) · Cytiva ULTA / Repligen KrosFlo hollow fiber (0.2/0.45 µm) — Membrane-based continuous, closed-system clarification. Flux management is required.

Phase 4Purification (downstream)

05

One-step concentration of the fragment and removal of major impurities by affinity capture (capture)

Specifically captures Fc-less Fab through the light chain/CH1 and removes host impurities, DNA and endotoxin in one step.

Standard method
Light chain/CH1 domain-specific affinity chromatography (Fab capture)
Makers
Cytiva, Merck, Roche, Thermo Fisher

Why it is the standard. Fab has no Protein A binding site (Fc), so affinity resins targeting the light chain (κ/λ) or the CH1 domain are established as the platform capture method. KappaSelect/LambdaFabSelect use a rigid agarose base for high flow rate and low ligand leakage (Cytiva). CaptureSelect immobilizes camelid VHH (13 kDa) on epoxy-activated agarose and binds CH1 specifically (Thermo Fisher).

Check also. Affinity resins directed to the light chain or CH1 domain are convenient, but depending on the format there may be no binding sequence and they cannot be used. VHH (single-domain antibody) and scFv have a different capture scaffold, so choosing a capture method to fit the format is a prerequisite.

With Mammalian cell scFv-Fc / Fc-fusion fragments

  • The refolding step itself is unnecessary
  • Method: The CHO secretory (endoplasmic reticulum) pathway provides an oxidizing environment and disulfide bonds are formed correctly during expression, so stepwise denaturant removal + redox refolding is not performed. The premise of recovering denatured material from inclusion bodies does not exist.
  • Check also: Elimination of this step is the branch point that greatly influences the yield, duration and validation burden of the whole process.
About this step and the alternatives

Real purification starts here. The first move is "grabbing." A dedicated resin that sticks only to the light chain or CH1 domain selects and catches only the target fragment.

While it is held, large amounts of contaminants such as host protein, DNA and endotoxin can be shaken off at once. Purity and concentration rise sharply in one step.

How much contamination can be dropped in this first capture determines how difficult the later purification design is. It is the linchpin of purification, building the foundation of overall recovery and purity.

The clarified fluid contains large amounts of host protein, DNA and endotoxin. In the first capture step, only the target fragment is specifically grabbed and contaminants are dropped all at once, which simplifies the design of subsequent steps and determines the overall recovery and purity.

Alternatives in practice

  • Protein L affinity (κ VL binding) · Cytiva Capto L (17547801) / MabSelect VL (prepacked: HiTrap) — Captures Fab/scFv/dAb broadly regardless of light chain type. Unsuitable for λ-only molecules.
  • Immobilized metal affinity chromatography (IMAC) · Cytiva Ni Sepharose excel/Capto / Thermo HisPur Ni-NTA / Roche cOmplete His-Tag — For His-tagged constructs. Note tag removal and host-derived metal-binding impurities.
  • Non-affinity capture by mixed-mode / ion exchange · Cytiva Capto MMC ImpRes / Capto adhere / Merck Eshmuno CMX — Lower ligand cost and no ligand leakage. Heavy burden of condition optimization.
06

Refolding of solubilized fragment to the native structure

Denatured fragment must be refolded into the correct structure for binding activity to appear, and condition design that competes with aggregation determines yield.

Standard method
Stepwise denaturant removal + redox refolding
Makers
Cytiva, Merck, Repligen, Ajinomoto
Reagents and materials
Inclusion body reagents, Chaotropes and denaturants (urea, GdnHCl)

Why it is the standard. For inclusion body scFv/Fab, the procedure of solubilizing with urea or guanidine, lowering the denaturant in stages while forming correct disulfides with GSH/GSSG, and suppressing aggregation with L-arginine is established (PMC4284786, PMC6288993). Aggregation increases at high concentration (>10 mg/mL), so dilute conditions are standard.

Check also. Refolding always competes with aggregation, so condition screening is laborious and the step is hard to reproduce on scale-up. If correct folding is possible by periplasmic secretion, it is worth first considering whether this step itself can be avoided.

About this step and the alternatives

Fragment extracted from inclusion bodies or the cytoplasm is in a denatured state, unraveled like a string. This step is the work of "folding it again" into the correct three-dimensional structure.

The procedure is to loosen the denaturation in stages while having disulfide bonds form under redox conditions. Unless the bonds form correctly, the fragment has no ability to bind the target in the first place.

The difficulty is the competition with aggregation. Refolding and clumping are a hair's breadth apart, and the degree of dilution, the redox balance and the choice of additives directly determine yield.

Fragment extracted from inclusion bodies or the cytoplasm is denatured, without its disulfide bonds formed. Unless it is refolded into the correct three-dimensional structure, binding activity does not appear. Refolding competes with aggregation, so the design of dilution, redox and additive conditions determines the yield.

Alternatives in practice

  • On-column (SEC/IEX) refolding · Cytiva HiLoad Superdex 200 / Capto S ImpRes + ÄKTA — Refolds while passing a denaturant gradient, keeping concentration without a dilution tank.
  • Detergent-mediated refolding · Dilution/dialysis system + addition of sodium lauroyl-L-glutamate, etc. — Suppresses aggregation through micelles. Detergent removal is required downstream.
  • Switch to periplasmic secretion (no refolding needed) · DsbC co-expression secretion system of step [0] (E. coli W3110 + pelB/STII) — A design change that avoids making denatured material in the first place. Trade-off with expression level.
07

Final removal of aggregates, host-derived impurities and variants by ion exchange etc. (polishing step)

Removes aggregates, host proteins and variants remaining after capture by charge differences to finish at pharmaceutical-grade purity.

Standard method
Cation exchange
Makers
Cytiva, Merck, Sartorius, Pall, Tosoh
Reagents and materials
CEX resin, AEX resin

Why it is the standard. In a reported example, aggregates are reduced by CEX after Protein L capture and the process is finished by AEX (BioPharm International). AEX flow-through (resin or membrane adsorber) is the standard polishing for removing DNA, endotoxin and acidic HCP. For E. coli-derived Fab, anionic membrane adsorbers are widely used to remove endotoxin.

With Mammalian cell scFv-Fc / Fc-fusion fragments

  • The half-life extension mechanism is replaced by FcRn, so PEGylation is unnecessary
  • Method: Blood half-life is secured by FcRn recycling through the Fc domain, so site-specific maleimide PEGylation of the hinge free thiol is not performed. Half-life extension is achieved intrinsically by molecular design (Fc fusion).
  • Reagents: Maleimide-PEG reagents and reduction/reoxidation systems are not used
  • Check also: Instead, control of Fc effector function and FcRn binding becomes important, and downstream functional evaluation items (for example, ADCC/FcRn binding) may be added.
About this step and the alternatives

Even after purity is raised greatly by capture, subtle impurities remain that cannot be removed completely. This step is the final polishing.

What remains are dimers and high-molecular-weight aggregates, host protein, endotoxin and variants generated during elution. These are separated out by cation exchange or the like, which uses differences in charge.

The goal is to drop them to within specification. Only after passing this step is the product finished at pharmaceutical-grade purity usable in injectables. It is the final polishing that decides product quality.

After capture, dimers and high-molecular-weight aggregates, host protein, endotoxin and variants generated during elution remain. 2-stage polishing that exploits differences in charge and hydrophobicity brings these down to within specification and finishes the material at pharmaceutical-grade purity.

Alternatives in practice

  • Hydrophobic interaction chromatography (HIC) · Cytiva Capto Phenyl (high sub) / Butyl Sepharose HP, Tosoh TOYOPEARL PPG-600M — Loaded at high salt, separates aggregates and hydrophobic variants. Dilution and salt load are issues.
  • Mixed-mode chromatography · Cytiva Capto adhere / Capto MMC ImpRes, Merck Eshmuno HCX — Dual selectivity of charge + hydrophobicity removes HCP/aggregates. Condition screening is needed.
  • Endotoxin-removal membrane adsorber (flow-through polishing) · Sartorius Sartobind Q / STIC PA, Pall Mustang Q — High flow rate and single-use polishing of DNA/endotoxin/HCP. Capacity is lower than resin.

Phase 5Chemical modification

08

Covalent modification for half-life extension, such as site-specific PEGylation (PEGylation and modification)

Small Fab is cleared rapidly by the kidney; site-specific PEG attachment to the hinge Cys prolongs residence and lowers dosing frequency.

Standard method
Site-specific maleimide PEGylation of the hinge free thiol (cysteine)
Makers
Cytiva, NOF, JenKem, Thermo Fisher

Why it is the standard. Certolizumab pegol (Cimzia, UCB) has an E. coli-derived Fab' attached site-specifically at the hinge cysteine to a 40 kDa PEG (PEG2MAL40K), increasing the molecular weight to about 91 kDa. An established method that can be confirmed in the FDA label and the literature (PMC2840232).

Check also. Site-specific PEGylation can extend half-life, but PEGylated, unreacted and multiply attached species tend to coexist, so separation and composition control are needed downstream. The influence of antibodies against PEG (anti-PEG antibodies) has also been discussed in recent years, so whether modification is needed is decided according to the indication.

About this step and the alternatives

Being small, the fragment is excreted quickly by the kidney and cannot stay long in the blood. This step is a modification that compensates for that weakness by "adding a weight."

The method is to attach a large PEG with a maleimide, only at the targeted position, to the free thiol (the reactive sulfur "hand") of the cysteine in the hinge of Fab'.

Because PEG increases the apparent molecular size, the time spent in the body is extended and the number of doses can be reduced. Cimzia (certolizumab pegol) is a representative example.

Fab is small and rapidly cleared by the kidney, so its blood half-life tends to be short. Attaching a large PEG site-specifically to the hinge cysteine of Fab' increases the apparent molecular size, prolongs residence in the body and allows the dosing frequency to be reduced. Cimzia is a representative example.

Alternatives in practice

  • Genetic-fusion half-life extension (PAS/XTEN) · PASylation (XL-protein GmbH) / XTEN (Amunix/Sanofi) constructs + the expression system of [0] — No chemical modification needed, and homogeneous. Expression/purification behavior changes with the increase in molecular weight.
  • Albumin-binding domain / anti-HSA fusion · ABD fusion (Affibody) / anti-HSA VHH fusion constructs — Binds endogenous albumin and extends half-life via FcRn. No PEG needed.
  • Random (amine) PEGylation · NHS-ester PEG (NOF SUNBRIGHT MEGC series / JenKem mPEG-NHS) + reaction tank — Targets Lys side chains. Simple, but non-site-specific, with risks of heterogeneity and reduced activity.

Phase 6Purification (downstream)

09

Endotoxin and residual impurity reduction and safety assurance by filtration (viral inactivation, bioburden reduction filtration)

Brings endotoxin, the biggest safety issue in E. coli systems, down to specification, and removes particulates and microorganisms by filtration.

Standard method
Endotoxin and DNA reduction by AEX / membrane adsorbers + 0.2 µm bioburden reduction filtration
Makers
Merck, Sartorius, Pall, Asahi Kasei, Merck Millipore
Reagents and materials
AEX resin, Surfactants

Why it is the standard. For E. coli-derived Fab, endotoxin removal is key, and anionic membrane adsorbers/charged membranes are the standard (BioPharm International). For mammalian cell systems, 2-stage viral clearance by low-pH inactivation + nanofiltration is a regulatory requirement (ICH Q5A). E. coli systems have a low virus risk, and endotoxin control becomes the center.

Check also. The biggest safety issue in E. coli systems is endotoxin (pyrogen). Instead of viral inactivation as for mammalian cells, endotoxin reduction must be reliably built in, and the specification is set by working backward from the final dose.

About this step and the alternatives

When making a product in E. coli, endotoxin cannot be avoided. It is an outer membrane component of Gram-negative bacteria and causes fever even in minute amounts, so this step brings it down to a safe level.

The procedure is to reduce endotoxin, together with the remaining DNA, to specification with AEX (anion exchange) or membrane adsorbers. In addition, 0.2 µm filtration removes particulates and microorganisms.

In E. coli systems, where the risk of mammalian viruses is low, this is the biggest safety issue. It is the linchpin of safety assurance, finishing the product in a state that can be used with confidence as an injectable.

In E. coli systems the risk of mammalian viruses is low, but endotoxin derived from Gram-negative bacteria is the biggest safety issue. By reducing endotoxin to specification in the final steps and removing particulates and microorganisms by filtration, safety as an injectable is assured.

Alternatives in practice

  • Virus removal nanofiltration · Asahi Kasei Planova 20N/BioEX, Merck Viresolve Pro, Sartorius Virosart HF — For assurance when derived from mammalian/yeast. May not be required in E. coli systems.
  • Low-pH viral inactivation · Hold tank + pH/inline control (ÄKTA/Sartorius) — Inactivates enveloped viruses. Depends on the acid stability of the fragment.
  • Endotoxin-specific affinity/adsorptive removal · Polymyxin B-immobilized resins from Merck and other vendors, Sartobind STIC PA (charged membrane) — Dedicated removal for high endotoxin loads. Note the recovery.
10

Virus removal filtration (nanofiltration) — a safety step based on a different principle that physically removes parvovirus-sized adventitious viruses / infectious agents from raw materials by size exclusion (virus removal filtration)

A step of a different principle that removes adventitious viruses from raw materials and the process by size exclusion

Standard method
Size exclusion nanofiltration with a small-pore virus removal filter (with prefilter)
Makers
Merck, Sartorius, Pall, Asahi Kasei
Reagents and materials
Equilibration/post-wash buffer (pH/conductivity approximating the formulation). Prefilter (0.1–0.2 µm, removes aggregates/particles to maintain flux).

Why it is the standard. Planova is a second-generation small-virus-retentive filter with high parvovirus removal capability and reproducibility, and has a wide track record in virus removal filtration of IgG and protein drugs.

Check also. In non-mammalian cell processes, where chemical virus countermeasures such as low-pH inactivation are hard to use, virus removal filtration by size exclusion becomes the main physical barrier. For molecules with a large apparent size, such as PEGylated species, the passage of the product and the choice of filter must be confirmed beforehand.

About this step and the alternatives

Even in E. coli systems, the possibility that viruses enter from outside through the medium, raw materials or the process environment is not zero. This step is the insurance that physically removes them.

The method is size exclusion with a filter of very small pores. Even small parvoviruses are held back by the "sieve" and not let through. It is customary to do this on a clear, low-viscosity pool.

The point is protection by a "different principle." Non-mammalian cell processes cannot use chemical means such as destroying virus at low pH, so another mechanism, filtration, is layered on.

Even for E. coli-derived products, safety against adventitious viruses and small viruses (parvovirus) originating from medium, raw materials and the process environment is required. In non-mammalian cell processes, where chemical means such as low-pH inactivation cannot be used, nanofiltration by size exclusion is incorporated as standard as a virus removal step of a different principle. It is customary to perform it on the clarified, low-viscosity pool after polishing.

Phase 7Formulation and fill-finish

11

Buffer exchange and concentration by UF/DF, final formulation and aseptic filling (UF/DF, drug substance preparation, fill-finish)

Exchange into formulation buffer and concentration, aseptic filling after adding stabilizers; absence of aggregates and particles decides quality.

Standard method
Ultrafiltration/diafiltration

Why it is the standard. UF/DF is the standard final concentration and buffer exchange method for protein drugs. Fragments are prone to aggregation and interfacial adsorption, and it is customary to stabilize them with polysorbate and appropriate pH/ionic strength. The final dosage form is often a prefilled syringe for subcutaneous administration (e.g., Cimzia). Formulation specifications follow ICH Q6B.

About this step and the alternatives

This step prepares the purified fragment as the "drug contents" that can be stored and administered to patients. First it is exchanged into the formulation buffer by UF/DF (ultrafiltration/diafiltration).

Next it is concentrated to the required concentration, and stabilizers and surfactant are added to make it less prone to degradation. Finally it is filled into vials or syringes in a sterile environment.

Not producing aggregates or fine particles here is the deciding factor of quality. It is the final stage of formulation, which sets storage stability and ease of administration at the same time.

The purified fragment is brought to a composition that can be stored stably and administered to patients. The buffer is exchanged into the formulation buffer, concentrated to the required concentration, stabilizers and surfactant are added, and the product is filled aseptically into vials/syringes. Absence of aggregates and particles here is the deciding factor of quality.

Alternatives in practice

  • Freeze-dried (lyophilized) formulation · SP Scientific/ATS LyoStar / GEA / IMA Life freeze dryers — For molecules with insufficient liquid stability. Increases manufacturing time and cost.
  • High-concentration formulation (for subcutaneous administration) · Sartorius Sartoflow / Merck Pellicon + high-concentration-compatible cassettes, viscosity measurement (m-VROC) — Makes subcutaneous administration possible at >100 mg/mL. Viscosity and aggregation control are important.
  • Single-use aseptic filling / isolator filling · Cytiva SU filling / Vanrx SA25 Aseptic Filling Workcell / Groninger Isolator — Reduces cross-contamination and is flexible for small lots. Capital investment/validation.
12

Bioburden reduction filtration and final sterile filtration (0.2 µm) — the formulated bulk after UF/DF is pre-filtered to lower the microbial count and then sterile-filtered through a sterilizing-grade filter before aseptic filling (final sterile filtration)

Sterile filtration at 0.2 µm is essential to remove microorganisms from the bulk before filling

Standard method
Final sterile filtration through a sterilizing-grade PES membrane (0.2 µm, with integrity testing)
Makers
Merck, Sartorius, Pall, Merck Millipore
Reagents and materials
0.2 µm sterilizing-grade filter cartridge (dual-layer PES, 0.45 + 0.2 µm), flushing/equilibration buffer (formulation buffer).

Why it is the standard. Sartopore 2 has a dual-layer asymmetric PES configuration of a 0.8 µm prefilter layer + 0.2 µm main layer, offers high throughput and validated bacterial retention, and is widely used for sterile filtration and bioburden control of bulk drug substance.

With Mammalian cell scFv-Fc / Fc-fusion fragments

  • Because it carries glycans, glycan analysis is added as a required item
  • Method: In addition to intact mass spectrometry, evaluation of the Fc N-glycan profile near N297 is added. Specifically, glycans released with an enzyme (PNGase F) are labeled with 2-AB / 2-AA, etc. and separated and quantified by HILIC-fluorescence (LC-MS as needed).
  • Equipment: HILIC-UPLC + fluorescence detector (glycan mapping)
  • Reagents: PNGase F, glycan labeling reagents such as 2-AB (2-aminobenzamide)
About this step and the alternatives

This is the last gate, just before the formulated bulk is filled aseptically. The bulk is passed through a sterilizing-grade PES membrane (0.2 µm), and the remaining microorganisms are removed by filtration.

Because the protein cannot be damaged by heat or chemicals, sterility is assured by the gentle means of filtration. An integrity test also confirms that "the membrane has no holes."

This is an essential step common to all biopharmaceuticals, not only fragments. It guards the last line of safety: the sterility of the product.

The formulated bulk that has been buffer-exchanged and concentrated by UF/DF must be passed through a 0.2 µm sterilizing-grade filter just before aseptic filling to remove residual microorganisms. The upstream bioburden reduction filtration lowers the microbial count to protect the final filter, and it is the final sterile filtration that assures the sterility of the product without heat or chemicals. Both are essential steps common to all biopharmaceuticals.

Phase 8Quality attributes and analytics

13

Confirmation of molecular weight, amino acid sequence and post-translational modifications (PTMs) (identification) (identification and mass spectrometry)

Confirms molecular weight, full sequence and PTMs by intact mass and peptide mapping, assuring lot-to-lot identity.

Standard method
Intact mass spectrometry
Reagents and materials
Peptide mapping protease, Disulfide reduction alkylation reagents, Analytical antibody enzymes, HPLC mobile phase solvents

Why it is the standard. Core of the identification and purity confirmation required by ICH Q6B. Peptide mapping enables sequence confirmation, PTM localization and disulfide bond mapping, and intact mass is recommended for confirming overall modifications (including PEGylated Fab') (Quality Assistance, SCIEX application note).

Check also. Intact mass spectrometry can quickly confirm the overall molecular weight and large modifications, but it cannot tell the position of minor modifications. Local changes such as deamidation and oxidation can be confirmed only in combination with another method such as peptide mapping.

About this step and the alternatives

From here on, the analyses check that "the intended molecule has been made correctly." This step is the identity check (identification) of the molecule.

Intact mass spectrometry captures the weight of the whole molecule and modifications such as PEGylation, and peptide mapping confirms the whole amino acid sequence and even small changes such as oxidation and deamidation.

The purpose is to prove that "the same molecule has been made without omission" from lot to lot. It is the starting point of quality assurance, backing product identity and integrity at the structural level.

This step proves at the structural level that "the intended molecule has been made correctly." Intact mass confirms the overall molecular weight and modifications such as PEGylation, and peptide mapping confirms the full sequence and minor modifications such as oxidation and deamidation, assuring lot-to-lot identity and integrity.

Quantitation of aggregates (HMW) and low-molecular-weight fragments (LMW) and evaluation of monomer purity (size variants, SEC)

A CQA measurement that determines aggregate content and monomer purity, which are directly tied to immunogenicity, and confirms compliance with specification lot by lot.

Standard method
Quantitation of size variants by size exclusion chromatography (SEC-HPLC/UPLC)
Equipment
SEC-HPLC
Makers
Agilent, Waters, Wyatt, Beckman Coulter, Tosoh
Reagents and materials
HPLC mobile phase solvents

Why it is the standard. SEC-HPLC is the standard routine method for monitoring size variants (HMW/LMW), a CQA measurement used for specification setting and lot release (LCGC, Sigma-Aldrich workflow). ICH Q6B requires purity to be evaluated by multiple methods.

Check also. Size exclusion chromatography (SEC) can underestimate the amount of aggregates because of interaction with the column surface and dissociation on dilution. Aggregates, a critical quality attribute, should be cross-checked by methods of different principles such as AUC (analytical ultracentrifugation) and field-flow fractionation.

About this step and the alternatives

Fragments are molecules prone to aggregation and degradation. This step is a purity test that measures how much clumping (aggregates) and how many cut-off pieces (fragments) there are.

Size exclusion chromatography (SEC) separates molecules in order of size and precisely quantifies the proportions of native monomer, high-molecular-weight aggregates (HMW) and low-molecular-weight fragments (LMW).

Aggregates are especially important, as they are directly tied to the risk of immunogenicity, in which the body regards them as foreign. That is why it is a critical quality attribute that must always be confirmed to be within specification lot by lot.

Aggregates are a critical quality attribute (CQA) directly tied to immunogenicity risk. Fragments are prone to aggregation and degradation, so monomer content and the proportion of high-molecular-weight aggregates and fragments are measured precisely, and compliance with specification is confirmed lot by lot.

15

Confirmation of purity, molecular weight distribution and chain integrity (non-reduced/reduced) (purity, CE-SDS)

Chain integrity evaluation that quantifies whether the disulfide bond between the heavy chain fragment and light chain is correctly formed and free chains or fragments are absent.

Standard method
CE-SDS (capillary gel electrophoresis, non-reduced & reduced)
Equipment
CE-SDS
Makers
Bio-Rad, Agilent, Waters, SCIEX, ProteinSimple
Reagents and materials
Disulfide reduction alkylation reagents

Why it is the standard. CE-SDS is the standard method for evaluating purity, molecular weight distribution and size variants, a quantitative, automated method that replaces SDS-PAGE. It is used for the purity evaluation of ICH Q6B and provides separation by a principle different from icIEF (SCIEX tech note, Q6B).

With Mammalian cell scFv-Fc / Fc-fusion fragments

  • The main cause of charge heterogeneity shifts to glycans, C-terminal Lys, etc.
  • Method: The main targets of charge variant evaluation by icIEF / CEX broaden, beyond deamidation and the like, to glycan-derived charged species such as sialic acid addition, residual C-terminal lysine and N-terminal pyroglutamate formation. Glycan-related acidic peaks that do not exist in the Fab route must be separated and assigned.
  • Check also: If necessary, pretreatment to simplify the peaks by removing C-terminal Lys with carboxypeptidase B is used together.
About this step and the alternatives

Fab has a structure in which a fragment of the heavy chain and the light chain are fastened together by a disulfide. This step is the test that checks whether the chains are properly assembled.

CE-SDS (capillary gel electrophoresis) separates molecules by size in the presence of SDS. Measuring under both non-reduced and reduced conditions shows purity and chain integrity.

What is to be confirmed is whether free chains or extra fragments are mixed in. It is a purity evaluation that backs up, quantitatively, that the chains are correctly assembled into one.

Fab has a structure in which a heavy chain fragment and a light chain are joined by a disulfide, so one must check that the chains are properly assembled and that there are no free chains or fragments. Molecules are separated by size in the presence of SDS, and purity and chain integrity are evaluated quantitatively.

16

Evaluation of acidic/basic charge variants (deamidation, C-terminus, etc.) (charge variants, icIEF)

Separates and quantifies, by isoelectric point, the charge changed by deamidation etc., and confirms lot-to-lot stability of acidic and basic peaks.

Standard method
Imaged capillary isoelectric focusing (icIEF)
Equipment
icIEF
Makers
Cytiva, Agilent, SCIEX, ProteinSimple, Bio-Techne
Reagents and materials
Carrier ampholytes pI markers

Why it is the standard. icIEF is a standard method widely used for high-resolution quantitation of charge variants and provides identification and purity data based on a principle different from CE-SDS (Q6B commentary). Methods that link icIEF fractions to mass spectrometry and peptide mapping to identify variants are also established (Quality Assistance).

About this step and the alternatives

Even for the same molecule, slight modifications can change its electrical properties. This step is the test that tells apart that variation in charge (charge variants).

Modifications such as deamidation and oxidation change the charge of the molecule and can affect activity and stability. icIEF (isoelectric focusing) separates and quantifies acidic and basic peaks from differences in isoelectric point.

What is to be confirmed is whether the charge profile is stable between lots. It backs up, from the charge standpoint, that the product is made uniformly every time.

Modifications such as deamidation and oxidation change the charge of the molecule and can affect activity and stability. Acidic and basic peaks are separated by differences in isoelectric point (charge) and quantified, and the charge profile is confirmed to be stable between lots.

17

Measurement of binding activity and affinity to the target antigen (potency) (binding activity and potency)

Measures binding kinetics to the target to prove on the functional side that the molecule works; an essential potency test for release decisions.

Standard method
Binding kinetics / relative potency measurement by surface plasmon resonance (SPR)
Equipment
SPR surface plasmon resonance, BLI
Reagents and materials
SPR / BLI sensor chips

Why it is the standard. SPR provides not only the binding response but also the sensorgram (kinetics), and has been reported to be usable in quality control as a surrogate potency test for relative potency (PMC5934736). For glycan-free Fab/scFv an effector function assay is unnecessary, and target binding is central to potency.

Check also. Surface plasmon resonance (SPR) can measure binding kinetics precisely, but the orientation and density of immobilization affect avidity (the apparent affinity of multivalent binding). As the potency test for release decisions, correlation with a cell-based activity test is also considered as needed.

About this step and the alternatives

Even if purity and structure are in order, whether it "works" is a separate matter. This step is a functional test that measures whether the fragment properly binds its intended target.

SPR (surface plasmon resonance) measures the speed and strength of binding to the target antigen, and relative potency. It can directly confirm that activity has not been impaired in the course of manufacturing.

Binding activity is itself the proof of being a "molecule that works." It is always measured lot by lot, and it is an indispensable test used to judge whether a lot may be released.

This proves, on the functional side, that the fragment properly binds its intended target, in other words that it is a "molecule that works." Because it confirms lot by lot that activity has not been impaired by manufacturing, binding activity is an essential test for release decisions.

18

Control of residual HCP, residual DNA, endotoxin and sterility (residual impurities and quality control)

Quantifies E. coli-derived residual HCP, DNA, endotoxin and sterility with high sensitivity to assure patient safety.

Standard method
HCP-ELISA
Reagents and materials
HCP ELISA, Residual DNA qPCR

Why it is the standard. ELISA is the standard for HCP, qPCR is the highly sensitive, high-efficiency standard method for residual DNA, and LAL (kinetic chromogenic / kinetic turbidimetric) is the pharmacopoeial method for endotoxin. Control of process-related impurities and final product testing (sterility, endotoxin, particulates) based on ICH Q6B and the pharmacopoeias (USP/EP). In E. coli systems, endotoxin and HCP are especially important.

Check also. ELISA for measuring host cell protein (HCP) depends on the range of impurities covered by the anti-reagent used. Specific HCPs may be missed, so it is recommended to confirm the coverage of the assay periodically by an orthogonal method such as mass spectrometry.

About this step and the alternatives

Finally, the residues that are directly tied to patient safety are checked. This step is a pre-release check of whether host-derived impurities and microorganisms have been removed to within specification.

E. coli-derived host protein (HCP ELISA), residual DNA and endotoxin are quantified by highly sensitive methods, and the sterility of the final product is confirmed as well.

These cannot be overlooked, because they can cause immune reactions or fever even at trace levels. Only after confirming that all are within specification can the product be released.

Whether E. coli-derived host protein, DNA and endotoxin have been removed to within specification is directly tied to patient safety. These can cause immune reactions or fever even at trace levels, so they are quantified by highly sensitive methods and, together with the sterility of the final product, always confirmed before release.
